You can't stop in order to avoid them since you will always run forward, so use the mouse to aim and shoot the boxes with the water gun.

On the boxes there are numbers, and they show many much they need to be shot to be eliminated. Eliminating them also grants you points in return, not only passage, but make sure not to bump into them, or you will lose on the spot and have to start the game all over again from scratch.
