You can get your training done in the Practice mode, but we've already played the game, so we have some pointers for you. The main mode is the Passenger mode. Here you transport people from one station to the other. Complete enough missions and you can unlock the Cargo mode. In it, you transport cargo in the train, not people.

To complete each level, you need to get to your destination before you run out of time. Keep those timetables correct. Click on the blue lever on the right to accelerate on the tracks with the train. Click and hold the red lever on the left if you want to slow down and brake.

Get to the stations and stop in the green zone. Do not hit the Stop signs and barriers, you lose. The same goes for any other obstacles. If you damage the trains in any way, you lose. Pick up people, drop them off, repeat!

In each new level you get a bigger route, as you become a better train driver. On further levels, wait for the rails to change in case you reach an intersection. Don't let passengers go past their stops, or drop cargo along the way.
